If I select an item in the Page Outline window, then select FILE> Move to…
Will that move just that file, or my entire website to another location?

It will move your entire Sparkle file (website) to another location (folder) in the macOS Finder. This is a feature of macOS.
To move pages in the outline window of Sparkle, you just drag and drop them within that window.
